To the end user, the 2.x line of pGina is essentially the same as the 1.x line. In the background it complements (or if you choose, replaces) the build in authentication method of Windows. This is all handled when installed. From that point, an end user simply needs to install the desired plugin(s), configure pGina, and then configure the plugin. After doing this, your Windows system is now capable of authenticating against any source you cam imagine (using the necessary plugin or creating one if it doesn't already exist).
On the back end, however, pGina 2.x is MUCH different than the 1.x line. In fact, the only thing that is the same between 1.x and 2.x on the back end, is the actual plugins. pGina 2.x is a credential provider for Windows that interfaces with the operating system, loads the plugins, and then handles the authentication all through the credential provider that is pGina. Fortunately for the end user, unless you choose to start developing pGina, you should never have to worry about anything I just said.
